Here is a spot to list the most ugliest character youve seen on Anime.
Mine include
Lee from Naruto, I love him but WTF ha ha ha
Vegeta from DBZ
The main Male character in Karin, dont know his name
The grandma sourceress lady in Fushigi Yugi
OLD WOMEN in Ghibl films
Lord Gemma and his Rock henchman from Ninja Scroll
Yuuko from XXXHolic/Tsubasa Chronicle
Mokona from XXXHolic/Tsubasa Chronicle/MKR...i know its a critter but those
eyes....ugh
Ginza from Speed Grapher
Thats my list for now |

This scene left me with a deep emotional scar... and an irrepairable damage to the Rena's sweet image. 
I can't think of any particular character as being ugly but I think Naruto characters can become pretty damn ugly in some of those badly animated episodes.

| lol yea i was like wtf when i saw that, i'd have to aggree that Lee is preaty ugly, his fighting style is cool(drunken boxing rules) but that green suit and fuzzy eye brows and a bowl hair cut do nuthing for him. |

ugliest huh...?
lets see
lee was funny, but not ugly...now cosplay versions of him, they're ugly...
nenki from basilisk...the bloody freaky hair, especially his nose hairs...
yeah, old women from ghibli films
those old fat guys that look like 20+ yo's acting as teenaged dilinquents in
animes like school rumble and gantz and stuff.
the shark people from GTO. hmm, there was a few more from GTO...
the old/ugly guys from hentais...
cant think of many others atm.
silverkitsune, what the hell is that atrocity from?
kattnypp, i dont think that yuuko from xxxholic is that ugly.

It's from Sousei no Aquarion. It's a really good series.

Whoa what a pretty unforgetable scenes. You must been in nightmare for long time after that.
I can't tell which characters ungly because at this far all my animes I have is cute only |

Yes but sometime is not. Randou @ Randoh (forget the correct spell) from Pretty Face, he was diguise to be Rina sister, Yuna and is totally cute. |

ive got a few more to add....i dont know their names but there are a few characters on NOEIN...the main characters mom cuz she looks like she is a blow up doll with that lipstick and also a few of the bad guys.
Also it seems most of the ugly characters are male....weird |

thats true... but his face was turned into a girls face and he actually looked like a girl XP (Yes i read it. fav chapt 44).
For the ugliest character, it would be the guy with the malet in WitchHunter Robin
