The anime starts out better, the manga volumes 1-2 were good but I feel the anime gave a better feel to the viewers. But like lmr316 said, the middle -> current of the manga is much better than what they did with the anime. Bones just can't compete with Arakawa-sensei's genius characters and superior story telling skills. Not hating on the anime, but it's the truth. Things just got insanely crazy at the end of the show and they didn't really even explain anything at the end
Chapter 40 is so cool, Manga Roy is so much more mysterious and unpredictable and zomg, who is the "Ed" person we see in 40? I thought the manga was called the Flame/Armor Alchemist

Mei Chan ( note that Chan is part of her name, not an honourific ) is wandering around at the moment, missing her "knight in shining automail" *snicker*. It is not likely that she was just thrown in to be forgotten. Very likely, she will provide to be of use to our heroes or have some links/stories with the other Xings.
The same goes with Scar, though his role as the avenger might make him an obstacle to the heroes ( the villain that is not throughly despisable ).
Arakawa-sensei's style is excellent in my view. She can give the most obvious of scenario but conceal it deftly such that when the critical key drops, you can go back and check the scene out and notice the clues right at the start.
For example, Edward's State Alchemist qualification. When Edward thrust that spear at the Fuhrer, I am very sure everyone's attention was focused on just that spear at the Fuhrer's throat and the two's reactions, e.g. Fuhrer's raised hand to tell everyone to hold back. I can bet that no one noticed that the Fuhrer already had his rapier drawn out at that point or was able to connect that action to the whole scene. However when Ed's spear head suddenly drops off, one can go "When did that happen", go back and look at the previous page and go "Whoa! He really was quick." That scene for me really depicted how powerful and mysterious that leader of Amestris was, right at the start. I feel this subtle presentation is way much better than having a 'flashback' of seeing how 'things really went' or an observer giving his 'insights'
The Ross incident was also another incident following this style. At the start, the shock of seeing the possibility of a hero actually murdering in cold blood overwhelms, especially since motive, means and circumstances allow him to do so. Getting over the shock within a few days, I had suspicions but no means to back them up ( only the phone call and the 'get all information' bit ). The next chapter however cleared my doubts over the issue ( Barry's 'things are not going according to plans' is the most obvious teller ). I am thus quite surprised at how many were still convinced that Roy was a cold blooded murderer until now. In the end, I was borne out correct. Though that plot was known to me early on, Arakawa-sensei did not let the exciting feel of the story go as that Ross story I felt was a cover up / red herring to distract you so that you will be shocked more with the stunning revelations of Barry's body and the 3rd Laboratory events.
All the while however, the original plot was not lost. We still know the brothers want to get their bodies back but they ran into a big stumbling wall right now ( conflict of moralities ). They cannot make a Philosopher's Stone, knowing what it entails but they still want their bodies back ( not for themselves but for each other ). Thus Glacia gave them the answer, forget about the Philosopher's Stone, find your own ways/means to get your body back. Whatever that is, is the stumbling block Edward has now. Roy and gang still have their quest to re-establish peace in Amestris.
