most of the time i prefer japanese because the english version is just so poorly done. If the english version is good I usually use that and just check on how they sound in japanese, then go back to the english versions. a lot of the series I originally watched in English, I'm going back now and rewatching in Japanese... and enjoying them much much more:
- Full Metal Panic
- Chobits
- DearS
of course, some of the better dubs out there I will forever watch in English
- Cowboy Bebop
- Azumanga Daioh
- Pani Poni Dash

There are SOME shows that I actually preferred the English vocals over the Japanese. These were; Cowboy Bebop, Tenci Muyo (All of them), Samurai Champloo, Ergo Proxy, and Desert Punk/ Sunabozu. Generally, in my opinion, the English voice acting and voice direction rob the show you're watching of some of it's finer points. There's always the dramatic difference in how the characters get portrayed, especially when you have a character that speaks with a Japanese Kansai accent ( the English version of this is usually a thick Southern American accent). There's also, in some cases, loss of the story line and plot development because it's lost in translation, this can sometimes happen even if you watch a show with English subs, depending on the translator. I really don't like when there's a female character that has a naturally high-pitched Japanese voice and the English equivalent sounds nothing like her, again, taking away from the characters depth and ability to grab the viewers attention.
So, I would say, go with the Japanese audio with English subs, or, always try both and compare them for yourself.

classic example being Shinji Ikari from Evangelion was made to be much much whinier in the English... which I now see why people say that as I watch Rebuild.
After watching half of DearS in English and half in Japanese, my opinion of Miu changed drastically. The English made her sound much bitchier than she really was.

like Ayumu "Osaka" Kasuga in Azumanga Daioh and Kitsune in Love Hina. If you ask me, I think it's a clever move. I mean, how else would you emphasize the dramatic difference in speech? The downfall, however, is that the Southern accent is usually associated with hillbillies, when people from the Kansai Region of Japan are anything but.

the 30-and-over women who are doign the English voice-acting really can't hold a microphone to the natural high-pitch of the Japanese seiyuu. Like Misuzu Kamio in Air definitely sounded like a young girl in Japanese, while in English, she sounded much older even for a high school girl.
Another big important difference is the loss of honorifics. You can tell exactly how one character relates to another just by what tag they end to the end of the name.
