So im a bit confused, did this take place between SAC 2 and the First movie or after the second movie? Because I dont remember the Major leaving Section 9 after SAC 2 (I may have missed it or forgotten), and it seems somewhat contradictory since a major facet of the original Gits movie was that the Major couldn't leave section 9 since they'd repossess her body.

SAC is in a different time line then the first two movies so
one:two
ghost in the shell: SAC
Innocence: SAC2
none :Solid state society
this is the way the two time lines are separated

the SAC series and the first and 2nd movie can be considered as 'unrelated' when it comes to the story part. its just that the SAC series is a totally different story from the first.
the first movie GITS and its sequel GITS INNOCENCE, are on a different story continuum. just treat the SAC series as a different retelling of the story. in the original GITS the major's body is govt property, in SAC many of the citizenry have had body modifications, implants and/or cyberbrains, also it was already shown(in SAC) that she had a fullbody cybernization at a young age even before being in 'public service' so theres nothing doing on her not being able to keep her body since she probably owns it anyway.
as far as the series SAC is concerned, the flow of things, SAC->SAC:2nd GIG->SAC SSS.
