Elis Housen and Hiroki Kamikura kissed each other
Lunar Legend Tsukihime ep. 11:
Arcueid and Shiki kissed each other
Elfen Lied episode 13:
Lucy kissed Kouta
Ai Yori Aoshi episode 4:
Mayu kissed Kaoru
Asuka kissed Shinji
in Neon Genesis Evangelon.
Macross Zero OVA ep. 3:
Mao Nome kissed Shin Kudou

Mamoru-kun ni megami no shukufuku (or something like that).
First kiss was in ep. 12, and it was great. That waas my fav kissing scene in anime.

The best one would be Eureka Seven...
Last episode, when Renton kissed Eureka inside the command center.
Runner-up would be Suzumiya Haruhi...

Apart from ones already mentioned...
Shuffle!:
When Sia kissed Kaede! It happens. Though only in the very last ED of the series. Probably doesn't count, though, as it has nothing to do with the story and has more to do with the animators having a laugh... 
Proper one would be RahXephon:
When Haruka and Kamina finally kiss. Mainly because the music is really emotive at that point.
Oh, and about a million different combinations in Simoun...!

A lot of the above are really good ones. Some others I partically liked....
The one in the first part of 5cm per second
Tengen Toppa Gurren Lagann
Though i hated the idea of Kamina x Yoko, the part in episode 8 where Yoko suprised Kamina and the way he responded was nice
Kanon 2006
forgot what episode but it was a nice scene between Ayu and Yuuichi
