Gasaraki (if you can handle the pace)
X:TV
Ghost in the Shell
Ghost in the Shell SAC
Ghost in the Shell: Innocence (see a pattern?)
Perfect Blue
Most anything Studio Ghibli touches

Grave of Fireflies, Jinroh, Hoshi no Koe, and Friut Basket, KareKano(even if it's about romance it's still deep) are few of the animes that i could think of that had any meaningful to them and are great.

to me why i really prefer anime to other animationis that mostly all animes have great storyline and the same time are meaningful: have some philosofic ideas, problems which are really close to everyday life.
many of anime really cant be watched by little kids, cause they wont understand its meaning for ex EVA.

i think that all animes contai storyline + meaningful and Very Happy

Neon Genesis Evangelion, and Cowboy Bebop, definitely.

NGE because it will definitely make you think. Cowboy Bebop because during the course of the series it manages to do EVERYTHING.
