If you manage to watch all this Animes, then I believe that you will spend at least another months or years enjoying thinking about them( or wondering what's actually the whole series are about?(for Eva/X/Utena)) _________________ I don't want to kill you, so you better don't make me do what I hate to do...
hm, most meaningful story...
probably Evangelion ... I still can't figure it out.
I can figure out and therefore recommend as meaningful animes:
Full Metal Alchemist - one of my favourite animes
Earth Girl Arjuna - I'm really not a fan of this one, but it does have a message
Most Gundam Animes seem to have very good stories - although I've only seen Wing, Seed and now Seed Destiny
Maybe Sousei no Aquarion too... but I'm still uncertain whether they go into the direction of EVA or rather Power Rangers ... it does have a little mental component nevertheless.

Let's sort out these storylines, ok? (Help me out here dudes!)
1. Philosophical
(Too many themes)
.hack (SIGN - not that funky LotT), evangelion, lain, etc.
2. Twisted Daily Life / (Shoujo?)
(so many...)
3. Adventure
with Magic
Saiyuki Trilogy, Orphen, Ragnarok (Animation)
4. Romance / Ecchi / Shoujo(?)
Maburaho, Onegai(both), Ayashi no Ceres, Fushigi Yuugi,
5. Sci-Fi / Mecha
Gundam (all of 'em), Vis o' Esca, Full Metal Panic, Macross (all of 'em), Vandread (more of mecha + shoujo + philo), Ghost in the Shell (all of 'em), Saber Marionette (all of 'em 2), Zoids
6. Thriller
Gs Girl, (help here?)
7. Comedy
GTO, Ranma 1/2, FMP Fummofu, Galaxy Angel Trilogy
8. History (Includes ninja and samurai stuff)
Samurai 7, Flame of Recca, Naruto, Samurai X(?)
Let me point out a few things too.
* Aside from Gundam UC, all other Gundam storylines blather about "true peace"-even SeeD...(sheesh).
* Mechas tend to add a lot of shoujo flavoring (don't tell me you dudes saw Gundams because they're pose good).
* The more meaningful anime have central dogmas - you can find it easy enough, though in .hack SIGN, I'll be damned if their philosophy was clear-cut.
* Setting aside the eye-candy , what do you get? If you get something with a lot of sense, then you got a good storyline + meaningful anime.
Oh yeah, for me I'll go with Samurai X, .hack SIGN, & Gensomaden Saiyuki (NOT Reload & / or Gunlock!)
If you want meaningful as in after you watch it, you have this happy feeling and greater determination to go on living or something, i recommend the following.
CardCaptor Sakura - yes yes, one of those where the main character refuses to kill the bad guy, but its so good!
Fruits Basket - Just sob sob and laff laff
Air - Wow, i was amazed at how illustrated the raw emotion. Made me really feel for the characters
in my opinion, i find that the best plot is fma as it has many real life //, for example the moral implications of clonning is shown as the human transmutation...
FMA also has alot more substance compared to gundam seed(which is very idealistic) and Eva (which is a little to crappy)
