Ghost in The Shell, no doubt.
A very thought provoking anime with spectacular animation. The action scenes in particular are amazing. If you enjoyed Appleseed, I'm pretty sure that Ghost in The Shell will be to your liking.
hmm, best anime movie, i guess it would be final fantasy advent children. emm, is that categorized as anime movie, i guess so. i watched it so many times, i could say it is sooo amazing.huhuhhuu
If you're looking for specifically movies that relate to a series of anime, I can only suggest Cowboy BeBop.
However, if you're looking for just plain good anime movies, you should try the Miyazaki films, and Jin-Roh.
Many of the Miyazaki films are meant for children, but they've still got good stories and purposes behind them. For example, Totoro and Spirited Away are slightly childish, but the meaning behind them is really spectacular. Of course, it requires some analysis to get to the real meanings. Princess Mononoke was another great movie, more serious than the other Miyazaki films.
Jin-Roh is also a pretty dramatic film. Pretty political so if that's not your type of thing, don't watch it. It's got good animation and the story is complex and has some twists.
Another movie that'll probably be difficult to find now is Chinese Ghost Story. It's semi-Disney-ish because every now and the the story breaks into a musical scene, but the story overall was pretty fun and I loved the ending. Its a romance/fantasy film with not so much comedy, but I enjoyed it, albeit I watched it in 1998 so my memory of it isn't as fresh.
Final Fantasy Advent Children was good as well. It was pretty action packed. But, whether or not thats an anime movie, I can't really say. Also, if you haven't played the game, chances are you wouldn't enjoy it because even though it does give a little summary of the game, it really isnt much and you wouldn't have a great knowledge of who the characters are, or an appreciation of them, so it really woulnd't hit you much. As for story, well there isn't too much of a story, but the animation of the movie is really superb, as well as the bgm, and the action scenes are awesome.
Cowboy bebop was an awesome movie, 1 of my favourites. The samurai x movie deserve a mention as well.But the best is ff7 advent children, i dont know if its considered a anime or not.

It has to be Final Fantasy:advent children for me. Its graphic up till now is one of the best I ever seen. Though the story is pretty much shorter than what I expected but overall its really nice.

How about Elfen Lied? It was such a good movie that I still even remember.
A little about the stories was, there was girl who were murderer who's ability using special/mysterious method to kill a person with cruelly. At the beginning stories she was into custody and getting run away from a laboratory. In the stories she was seems a stray girl who was found by a teenage boy and have been brought home to be in care, actually the girl got separation personality.
I think its better if you just watch it than me spoiling it, im pretty sure you wouldn't regret to watch it but rather you would be regret not to watch it more early. It was a simple stories with just less than 15 episodes. Its very pretty hard for me to not shed a tears when watch it, JUST WATCH IT!!
