Its got tons of spoilers, so watch it....but I found it very helpfull for explaining a few things...
the plot is more clear to me now but the other stuff there are just giving me more headaches.

sorry, really late reply...
the Platinum edition is remastered both visually and audibly. The sound has been revamped to fit 5.1 Digital Surround (incredible!! Well worth the upgrade... especially hearing "Cruel Angel Thesis" coming from all directions). Also, the visuals have been cleaned up. This means brighter, more solid colors, smoother animation and no dust/lint/bugs walking across the scenes anymore. Basically, they took an old series and remade it to look more like the series coming out today.
And the price ain't bad either. sorry for the REALLLLLLY late reply but this has got to be one of, if not the, fav anime series of all time! A classic. Very deep and it is not easy to understand (although I got most of it the first time through). I pumped out this series in like 3 days b/c i couldn't stop watching it the first time...It is a huge mind trip but I really like it. Its almost as great as the Matrix series
Yes, we've heard of the live action movie and whatnot but I believe this is a different project altogether. Supposedly there's four movies and they're going to start from the beginning again (i.e. like those RahXephon and Escaflowne movies). Curiosity will get the best of me. I can see it already...

The wiki for Eva is pretty well done. There's a link down at the bottom (I think it's still there) that goes to Vandire's Guide to the characters. If you want even more symbolism and in-depth analysis about the main characters in Eva, go read that. Great stuff.
I was skimming some of the replies, and I didn't see anyone actually answer the original question. Mostly people saying that, "Yeah, I didn't understand it either. It isn't supposed to be understood," and whatnot.
Time for some personal opinions. And spoilers, though I'm hesitant to actually put this stuff in spoiler-style. This thread is about answering the question, "WTF happened?!" after all.
The last two episodes, randomly put together and confusing as they were, make sense if you think about it. Through the entire series, SEELE was pressuring Gendo to go forth with the Human Instrumentality Project. We got a few hints as to what Instrumentality was, but never anything concrete enough to make any sense of it.
The last two episodes are Instrumentality. Actually, the second to last episode is mostly showing Shinji, who is the key to the entire Project because of his link with Eva Unit 01, what humans are really like on the inside. What they desire, what they fear, what they aspire for. The anime uses specific examples, such as Shinji himself, Asuka and Misato. This shows Shinji what he would be destroying or saving depending on his decision in the end.
So the last episode deals with Shinji trying to decide what to do. Obviously this kind of thing isn't easy to decide on in the short amount of time that he had, but thanks to random characters introduced throughout the anime, he gets the help he needs.
The characters come up with many ideas and examples of what life is, and how the reality you live in is what you want it to be--you want something changed, you change it. You like something about your life, you protect it.
So in the end, Shinji decides to reject Instrumentality, and keep humanity as it is. He's congratulated by the entire cast of characters by making the choice he did, and then Anno goes on to thank his parents and whatnot.
Now, the movie does a MUCH better job in explaining what Instrumentality really is. By showing HOW the Project was carried out, the viewer gets a much more real idea of what the Project actually was.
I like the original ending because it's so abstract, but I like the movie because it explains everything a lot better.
Anyway, that's a lot of spoiler-ific content. Hopefully it helped a little bit, because I actually had to think tonight.
