Liquid Snake. His brilliance and angst against everything in the world (And obviously the firsts are his brother and father) make him a deep and awesome bad guy.

*sigh* I don't get where this love of Sepheroth comes from, he's no doubt a badass, but he's boring. Kefka in terms of a villain was 10 million times more evil. He's also the only villian that was actually successful in destroying the world. In terms of the most badass though, my vote goes to Luca Blight from Suikoden 2. It took a party of 18 people, his own army's betrayl, and about 15 arrows through the chest to kill him. No villian took that much to kill.
